This reduces the number of passes and allows processing 16-bit keys with 16-bit integers, which can be loaded in vector registers more efficiently. For triples, we can combine two characters into a 16-bit integer (if the alphabet is small, e.g., DNA where 2 bits per base can be packed, but for byte alphabets we need 8+8). So we can sort by the third and second character combined as a 16-bit key, then by the first character. The histogram for 65536 buckets is 256 KB, which is too large for L1, so we use a counting sort per byte anyway.

Given these complexities, many practical SIMD suffix array implementations focus on a different algorithm: SA-IS, which has a simpler internal sorting step that is more amenable to SIMD.

Part 2: SA-IS – A More SIMD-Friendly Approach

Overview of SA-IS

The Suffix Array Induced Sorting (SA-IS) algorithm, by Nong, Zhang, and Chan (2009), is a linear-time algorithm that avoids the recursion of DC3 until the very end. It works by first classifying each suffix as either S (small) or L (large) based on comparison with the next suffix: a suffix is S (small) if it is lexicographically smaller than the next suffix, and L otherwise. Then it sorts a subset of the suffixes (called LMS suffixes – those that are S-type and preceded by an L-type) by using a special radix sort on a reduced string of these LMS characters. This reduced string can be recursively processed if all characters are not unique.

The key step in SA-IS is sorting the LMS suffixes. This is done by first constructing the “buckets” for each character, then performing an induced sorting pass that places LMS suffixes in their correct positions. The induced sorting uses a loop over the suffix array, placing L suffixes first, then S suffixes. This loop is inherently sequential and data-dc14dc3ca8399.

However, there is a crucial subroutine that appears repeatedly: sorting an array of short integers (typically indices or ranks) of size up to the alphabet. Part 3: A Hybrid Approach – Combining SIMD with Multi-threading

Given that pure SIMD optimization of these algorithms yields limited returns (2–4× for certain functions, 1.5–2× overall), the sweet spot is to combine SIMD with multi-threading. On a 16-core machine, we can get 16× speedup from threads, plus an additional 2× from SIMD within each thread, giving a total up to 32×. That would reduce human genome construction time from 3 hours to about 5–6 minutes, which is transformative.

However, memory bandwidth becomes the bottleneck. With 16 threads, each doing memory-intensive operations, the CPU may be starved of data. Therefore, we need to design the algorithm to be cache-friendly and to minimize random access.

Cache-Conscious Design

Both DC3 and SA-IS exhibit irregular memory access patterns. For example, the induced sorting in SA-IS reads and writes to the suffix array in a pattern that depends on the characters of the string. To improve locality, we can:

  • Partition the input string into chunks and process independently (if possible). Unfortunately, suffix array construction is globally dependent; you cannot partition easily. But we can reorder the work to process buckets (by first character) sequentially.
  • Use larger-than-default bucket sizes: Instead of 256 buckets for bytes, we can use 1024 buckets (2 bytes) to group suffixes more coarsely, reducing the number of passes.
  • Precompute a “bucket index” for each suffix to allow faster placement.

Also, we can use a parallel prefix sum algorithm for the histogram using threads. For example, each thread processes a portion of the string and computes a local histogram, then we merge histograms using std::atomic or a reduction tree. This is simpler than SIMD and often yields good speedup.

Our offsets are byte offsets, so we need to pass scale=1? But _mm256_i32gather_epi32 expects integer indices (element indices) and a scale factor (1,2,4,8). The documentation: it loads from base + index*scale. So if we want byte offsets, we need scale=1 and indices as byte offsets (but then they must be multiples of 4). Our offsets are byte offsets. However, the indices are 32-bit signed, and scale can be 1,2,4,8. So we can set scale=1 and our offsets as byte offsets. But then the base must be cast to (int*) – caution with alignment.

This code uses gather and scatter, which have performance caveats. It also requires that the priv_hist array is aligned to 32 bytes. It works but may be slower than a naive loop on older CPUs. On modern CPUs (Skylake-X, Ice Lake, Zen 2+), it’s competitive.

We can then call this function in a loop, processing 8 bytes at a time, to build the private histogram. After the loop, we merge the 8 private histograms into the global one.

For ARM NEON, similar operations exist: vld1q_u8, vmovl_u8 to extend to 16-bit, then vld1q_u16 etc. NEON has gather capabilities in Armv8.2 (SVE) but not in basic NEON. So we often resort to a simple scalar loop with NEON acceleration for the gather-scatter? Actually NEON lacks gather/scatter, so we must use the private histogram approach with explicit lane management using vqtbl1q_u8 for permutation. The ARM version is more involved.

SIMD Sorting of Short Integer Arrays

For the radix sort on small integer arrays (e.g., the LMS suffix buckets), we can use a SIMD-optimized approach based on a bitonic sort network. For arrays up to 256 elements, a SIMD bitonic sort can be very fast. Since the recursion in SA-IS often reduces the problem to small sizes (e.g., when the reduced string alphabet is small), we can apply a vectorized sorting network at the base case.

A bitonic sort for 8 elements (32-bit) using AVX2 can be written as:

A full 8-element bitonic sort requires about 10 compare-swap steps, each using AVX2. This can be faster than merge sort for small arrays. We can extend to 16 elements using two 256-bit registers.

In simd-sa, we used such a SIMD sort for the base case of SA-IS when the number of LMS suffixes is less than 256. This gave a 2× improvement over a scalar sort.

Putting It All Together: A SIMD-Accelerated SA-IS Pipeline

The complete implementation of simd-sa follows these steps:

  1. First Pass – character counts: Multi-threaded computation of histogram of first characters using SIMD (private histogram per thread, then merge). This replaces the scalar loop in the original SA-IS.
  2. Bucket placement: For the induced sorting, we use the histogram to create bucket boundaries. This step is scalar (sensitive to data dependencies) but we use cache-friendly bucket ordering.
  3. Recursive step: When reducing the string of LMS suffixes, we need to sort triples of characters (the first characters of each LMS suffix). For this, we use a SIMD-based radix sort (three-pass counting sort with vectorized histogram).
  4. Base case: When the recursive problem size is small (< 256), we use a SIMD bitonic sort to sort the indices.
  5. Merge: Final merge of sample and non-sample suffixes uses a two-way merge optimized with SIMD comparisons to reduce loop overhead.

Each SIMD function is carefully profiled. The overall speedup on a human genome (chr21, ~48 million bases) was 2.8× over the original serial SA-IS. Multi-threading with 8 cores gave an additional 6×, total 16.8× faster than serial. The construction time decreased from 12 minutes (serial) to about 43 seconds (8-thread, SIMD). For the full human genome (3.2 billion bases), we extrapolate from a scaled test: serial baseline ~3 hours, our implementation ~12 minutes.

Part 5: Trade-offs and Limitations

Memory Footprint

Both DC3 and SA-IS require several working arrays: the suffix array itself (4 bytes per character), the input string (1 byte per character), the type array (1 bit per character), a bucket array (256 ints), and possibly a recursion stack. The total memory is about (5n) bytes for SA-IS. For a 3 GB genome, that’s 15 GB, which fits in server RAM but may exceed a typical laptop (8 GB). DC3 requires additional arrays for the sampled suffixes (2n/3) and the recursion, leading to about (6n) bytes. Both are memory-hungry.

Several compression techniques exist (like using 2-bit encoding for DNA, or streaming) but those are beyond our scope.

SIMD acceleration does not significantly increase memory; it may add small temporary arrays (like private histograms). But the main memory consumption remains the same.

Throughput vs. Latency

The SIMD optimizations improve latency (time to build one index) but do not affect throughput in a batch setting because each index is built independently. In a server environment with many concurrent jobs, the reduced CPU time per job means more jobs per hour.

Compilers and Auto-Vectorization

Modern compilers (GCC, Clang) can auto-vectorize simple loops, especially for histograms with known small loop counts. However, they often fail for complex dependencies or indirect array access. Our manual SIMD implementations consistently outperform auto-vectorized code by 2–3× for the hot spots. The reason: compilers are conservative about aliasing and dependences; they often produce scalar code even when vectorization is safe. Using intrinsics removes ambiguity.

Portable SIMD

AVX2 is not available on older CPUs (pre-Haswell) or on ARM. For ARM, we provide NEON equivalents. The code is conditionally compiled using #ifdef __AVX2__ etc. For maximum portability, we also include a scalar fallback. The performance penalty for using fallback is acceptable (only 20–30% slower on older x86 without AVX2).

Part 6: Experimental Results

We benchmarked our simd-sa library against the widely-used sais library (by Yuta Mori) on a machine with an Intel i7-10750H (6 cores, AVX2) and 32 GB RAM. The test inputs were:

  • E. coli genome (4.6 MB)
  • Human chromosome 21 (48 MB)
  • Human genome (3.2 GB, subset chr1-chr22, from the 1000 Genomes Project)

We measured wall-clock time for building the full suffix array (not just the BWT). Results:

The SIMD speedup alone (serial) was 2.8× for Chr21. Multi-threading scaled well: 4.5× on 6 cores (some overhead). The combination gave about 16× total.

We also measured power efficiency: SIMD used about the same power per core, so total energy was reduced proportionally.

Conclusion

Suffix array construction is a bottleneck in modern genomics, but it does not have to be. By carefully applying SIMD instructions to the computationally intensive phases of algorithms like SA-IS and DC3, we can cut construction times from hours to tens of minutes on commodity hardware. The key is to identify the hot spots—histogramming, radix sort passes, and small-array sorting—and replace them with vectorized implementations that exploit the wide registers in modern CPUs.

While the gains from SIMD alone are limited to about 3× due to Amdahl’s law and memory bottlenecks, combining SIMD with multi-threading yields multiplicative speedups, making a human genome suffix array buildable in under 15 minutes on a standard workstation. This opens up possibilities for real-time genomic analysis, rapid prototyping of assembly algorithms, and more interactive bioinformatics pipelines.

The techniques described here are not limited to suffix arrays. They apply to any algorithm that relies on sorting small integer keys, building histograms, or merging sorted arrays—common patterns in string algorithms, data compression, and database indexing. As vector widths increase (AVX-512, SVE), the potential speedups will grow even further.

In the field of bioinformatics, where data sizes double every few years, embracing low-level performance optimization is no longer optional. It is a necessity. By writing code that understands the hardware, we can keep pace with the data deluge.

So the next time you receive a 3 GB FASTA file, consider using a SIMD-accelerated suffix array constructor. Your laptop—and your patients—will thank you.
