Color refinement can precompute candidate sets: each vertex in ( T ) gets a color based on its degree and neighbor degrees, and vertices that with high probability cannot serve as middle B are pruned.
3.5 Exact Algorithms: VF2 and Color Refinement
The most popular exact algorithm for subgraph isomorphism is VF2 (Cordella et al., 2004). It performs a depth-first backtracking search over partial mappings from pattern to target. At each step, it uses feasibility rules that compare the adjacency structure of the current partial mapping. These rules can be strengthened using color refinement as a preprocessing step.

The feasible function checks the neighborhood: every already mapped neighbor of p must map to a neighbor of t, and the number of yet-unmapped neighbors of p in the pattern must be ≤ the number of yet-unmapped neighbors of t in the target. This is a “forward-checking” rule. Color refinement provides an even stronger filter: after each assignment, we can run a localized color refinement on the remaining subgraph of the target (restricted to compatible vertices). This propagation often reduces the branching factor dramatically.
4. Color Refinement: The Weisfeiler–Lehman Algorithm
4.1 Origins
Color refinement was first described by Weisfeiler and Lehman in a 1968 paper (later expanded in Weisfeiler’s 1976 book). They proposed a method to test graph isomorphism by iteratively coloring vertices based on the multiset of colors of their neighbors. The algorithm is also known as the 1-dimensional Weisfeiler–Lehman (1-WL) test or simply the Weisfeiler–Lehman algorithm. It is a classic example of an incomplete isomorphism test: it distinguishes many but not all non-isomorphic graphs. However, it is complete for almost all graphs (i.e., it distinguishes all non-isomorphic pairs with high probability for random graphs).
4.2 The Basic Algorithm
Let’s describe the algorithm formally. We have two graphs ( G ) and ( H ). The goal is to assign colors to vertices that are preserved under isomorphism. Initial colors can be arbitrary labels (e.g., vertex degrees, or literal vertex labels if graphs are labeled). For unlabeled graphs, we typically start with all vertices having the same color (say 0). Then we iterate:
Step 1: For each vertex ( v ), compute the multiset of colors of its neighbors.
Step 2: Create a new color for ( v ) by hashing the pair (current color of ( v ), multiset of neighbor colors) into a new integer.
Step 3: If the partition of vertices by color did not change from the previous iteration, stop.
After stabilization, the colors are called stable colors or Weisfeiler–Lehman colors. If the color histograms (the multiset of colors) of ( G ) and ( H ) differ, then the graphs are not isomorphic. If they are the same, the test is inconclusive.
Why does this work? Intuitively, each round refines the “view” of a vertex: at round 1, two vertices have the same color if they have the same degree (since neighbor colors are all 0 if initial colors uniform). At round 2, they have the same color if they have the same degree and, for each possible degree among neighbors, the same count of neighbors with that degree. This is essentially the multiset of degrees of neighbors. At round ( k ), two vertices share the same color if they have the same ( k )-level tree structure called the unraveling or the Weisfeiler–Lehman tree of depth ( k ). This is similar to the concept of “( k )-dimensional Weisfeiler–Lehman” for larger ( k ), which we’ll discuss later.
4.3 Example: A Simple Pair of Graphs
Consider two graphs on six vertices: ( G ) is a hexagon (cycle C6) and ( H ) is two triangles connected by an edge (like a figure-eight). Both have all vertices of degree 2. Under color refinement, on a hexagon, after the first iteration, all vertices get the same color (neighbors are all degree 2). But on the figure-eight, the two vertices at the junction (the bridgehead) have neighbors: one is a triangle (degree 2 neighbor), the other is also degree 2 but part of the other triangle. Wait, actually the figure-eight graph has a connecting edge between the two triangles. The vertices: two triangle vertices are of degree 2, the connecting vertices (one from each triangle) are degree 3? No, let’s be precise: a “figure-eight” is typically two cycles sharing a vertex, but here we said “two triangles connected by an edge”. Let’s define: graph H: vertices 1,2,3 forming a triangle (3 edges), vertices 4,5,6 forming another triangle, plus an extra edge connecting vertex 3 (from first triangle) to vertex 4 (from second triangle). Then degrees: vertex 3 has degree 3 (edges to 1,2,4); vertex 4 has degree 3 (edges to 5,6,3); all others degree 2. So the initial colors (degree) partition: {vertices of degree 2: 1,2,5,6} and {degree 3: 3,4}. In G (hexagon), all degrees 2.
After round 1: for each vertex, compute multiset of neighbor colors. In hexagon, each neighbor has color (degree 2), so multiset is {2,2} (two copies of color 2). In H, for a degree-2 vertex (say vertex 1): neighbors are 2 and 3. Vertex 2 has color 2, vertex 3 has color 3. So multiset = {2,3}. For degree-3 vertex 3: neighbors: 1 (color2), 2 (color2), 4 (color3). Multiset = {2,2,3}. After hashing, we get new colors. In hexagon, all vertices end up with same new color (since all neighbors have same multiset). In H, degree-2 vertices: some might have multiset {2,3} and some {3,2} (same). Degree-3 vertices: multiset {2,2,3}. So after round 1, we have two colors in H: one for degree-2 vertices, one for degree-3 vertices. But in hexagon, only one color. The histograms differ, so non-isomorphic detected. Indeed they are not isomorphic.
4.4 Python Implementation

4.5 Why Color Refinement Is Not Complete
As mentioned, 1-WL fails for regular graphs of the same degree and same number of vertices. Consider two non-isomorphic 3-regular graphs on 6 vertices: the triangular prism (a polyhedral graph) and the complete bipartite graph K_{3,3} (both 3-regular). Both have all vertices degree 3. After any number of 1-WL rounds, all vertices in both graphs will have the same color because the neighborhood multisets are indistinguishable—each vertex’s neighbors also have degree 3, so the multiset is {3,3,3} for every vertex. Therefore 1-WL cannot distinguish them.
But they are indeed non-isomorphic: K_{3,3} is bipartite, has no triangles, and its girth is 4; the triangular prism contains triangles (the two triangular faces). So 1-WL fails. This is where higher-dimensional WL comes in.
4.6 Distinguishing Regular Graphs with 2-WL
The 2-dimensional Weisfeiler–Lehman algorithm (2-WL) colors ordered pairs of vertices. The initial color of a pair ((u,v)) is determined by the isomorphism type of the subgraph induced by ({u,v}): for example, whether (u=v), whether they are adjacent, etc. Then, in each iteration, the color of a pair ((u,v)) is updated based on the multiset of colors of the “neighbor triple” ((u,w)) and ((v,w)) for all (w). This captures the joint adjacency patterns.
We can implement 2-WL for small graphs. The algorithm is more involved but can be found in the literature. For K_{3,3} and the triangular prism, 2-WL will distinguish them: the presence of triangles in the prism leads to different counts of certain color types among pairs. In fact, 2-WL can distinguish any two graphs that differ in the number of triangles per vertex (or other substructures), which regular graphs of the same degree can still differ on.
The following Python snippet (using networkit or custom) would show that after 2-WL, the color histograms of the two graphs differ. Due to space, we omit the code, but it is a valuable exercise.
5. The Weisfeiler–Lehman Hierarchy
5.1 k-Dimensional WL
The 1-WL algorithm considers only the multiset of neighbor colors. This is equivalent to looking at the 1-neighborhood of each vertex. The k-dimensional Weisfeiler–Lehman algorithm (k-WL) extends this to consider ( k )-tuples of vertices. Instead of coloring vertices, it colors ( k )-tuples. The initial color of a ( k )-tuple ( (v_1, \dots, v_k) ) is determined by the isomorphism type of the induced subgraph (including equality patterns among vertices). Then at each step, the new color is based on the multiset of colors of “neighbor” tuples obtained by replacing one element with another vertex. This allows the algorithm to capture more global structure.
k-WL is powerful: it can distinguish any two non-isomorphic graphs for ( k ) large enough (at most the number of vertices), but the running time is ( O(n^{k+1} \log n) ), which is prohibitive for large ( k ). However, 2-WL (which colors ordered pairs) is already significantly more expressive than 1-WL. 2-WL corresponds to the logic ( C^3 ). The hierarchy is strict: for each ( k ), there exist non-isomorphic graphs that require ( k+1 )-WL to distinguish. The canonical counterexample is the Cai–Fürer–Immerman (CFI) graphs.
5.2 CFI Graphs
In 1992, Cai, Fürer, and Immerman constructed a family of non-isomorphic graphs that are indistinguishable by any ( k )-WL for a given ( k ). Their construction starts from a base graph (e.g., a sufficiently large tree or a grid) and replaces each vertex with a gadget that has two states. The resulting graphs are non-isomorphic but have identical ( k+1 )-WL invariants. This proves that the WL hierarchy is strict.
The CFI graphs are also a cornerstone for understanding the descriptive complexity of graph isomorphism. They show that the logic ( C^{k+1} ) (first-order logic with counting, using ( k+1 ) variables) cannot define isomorphism for all graphs. In particular, 1-WL corresponds to ( C^2 ) (two variables with counting). CFI graphs demonstrate that ( C^2 ) fails to distinguish certain non-isomorphic graphs.
5.3 A Small CFI Example
To give a flavor, consider a simple CFI construction on a base graph consisting of a single edge between two vertices. Replace each vertex with a “gadget” of 4 vertices arranged in a certain pattern. The two resulting graphs (call them G and H) have 8 vertices each. They are non-isomorphic, yet 1-WL (and even 2-WL) will assign all vertices the same colors. It requires 3-WL to tell them apart. Constructing these explicitly is outside our scope, but the key point is that for any fixed ( k ), we can build graphs that need ( k+1 ) rounds.
5.4 Connection to Graph Neural Networks
In recent years, the WL hierarchy has become famous in machine learning: it was proven that the expressive power of Graph Neural Networks (GNNs) is bounded by 1-WL (Xu et al., 2019). A GNN using message passing cannot distinguish two graphs that 1-WL cannot. This has spurred research into higher-order GNNs (e.g., k-GNNs, PPGN) that achieve the power of 2-WL or 3-WL. For molecular property prediction, the WL subtree kernels (based on 1-WL) are already effective descriptors.
6. Color Refinement for Subgraph Isomorphism
6.1 The Basic Idea
Given a pattern graph ( P ) and a target graph ( T ), we want to find an injective mapping from ( V(P) ) to ( V(T) ) preserving edges. The subgraph isomorphism problem can be tackled by first running color refinement on both graphs independently (or jointly, see below). If the color histogram of ( P ) is not a sub-multiset of that of ( T ), no subgraph isomorphism exists. But more importantly, the stable colors provide equivalence classes: any isomorphism must map vertices of the same color in ( P ) to vertices of the same color in ( T ). This dramatically reduces the search space.
However, there is a twist: subgraph isomorphism is not exactly the same as isomorphism. The pattern may have vertices that map to vertices in ( T ) with different degrees (since edges in ( P ) must be preserved, but ( T ) may have extra edges). Therefore, the standard color refinement on ( P ) and ( T ) separately may not be invariant: a vertex in ( P ) could map to a vertex in ( T ) with a different refined color because the target vertex has more neighbors (due to extra edges in ( T )). This can cause false negatives if we are not careful.
6.2 Adapting Color Refinement for Subgraph Isomorphism
To handle this, one common approach is to run a joint color refinement that accounts for the fact that the pattern is a subgraph. Specifically, we can first compute colors for all vertices in both graphs based on the structure of the whole target graph, but then only consider the pattern’s induced colors. Alternatively, we can use a technique called color refinement with forgetting: we refine the target graph alone, then restrict to the subgraph induced by a candidate mapping? That’s not straightforward.
A more robust method is to use color coding (not to be confused with the technique for finding paths). In the context of subgraph isomorphism, we often use an algorithm that iteratively refines colors based on both pattern and target, but with a twist: when updating vertex colors in the pattern, we consider only the neighbors in the pattern (since other edges don’t exist). In the target, we consider all neighbors. Then, we can define a compatibility relation: a pattern vertex ( v_P ) is compatible with a target vertex ( v_T ) if they have the same color after a joint refinement process that simulates the constraints.
One practical algorithm is the VF2-style state representation: each partial matching maintains a set of candidate vertices for each pattern vertex. Color refinement can be used to filter these candidates initially. For instance, we can compute the “degree sequence” or “neighbor-degree sequence” for each vertex in both graphs (which is essentially the first two rounds of 1-WL). Then, a pattern vertex can only map to a target vertex if their neighbor-degree multisets are compatible (i.e., the pattern vertex’s multiset can be embedded into the target vertex’s multiset, because the target may have extra neighbors). This is a kind of subgraph isomorphism constraint that can be checked quickly.
6.3 Example: Pattern as a Triangle in a Large Graph
Suppose pattern ( P ) is a triangle (3 vertices, all pairwise edges). Target ( T ) is a graph with a triangle plus an extra vertex attached to one of the triangle vertices. After color refinement on ( T ) alone (starting from degree coloring), the vertices of the triangle will not all get the same color: the vertex with the extra neighbor will have degree 3, the others degree 2. The pattern triangle’s vertices all have degree 2. So naive color refinement would say: pattern vertex degree 2 can only map to target vertices of degree 2. But wait, in the target, the triangle vertices of degree 2 are indeed candidates for mapping to two of the pattern vertices. However, the third pattern vertex (also degree 2) could map to the degree-3 vertex in the target? That would break subgraph isomorphism because the degree-3 vertex has more edges than the pattern vertex requires. But subgraph isomorphism does not require the mapping to preserve non-edges; the pattern vertex map to a target vertex with higher degree is allowed, as long as the edges of the pattern are present. So degree filtering alone may exclude valid matches. For a triangle, a pattern vertex can map to a target vertex of any degree, provided that the target vertex’s neighbors include the other two mapped vertices. So color refinement that only uses degree (or neighbor-degree) on the target alone is too restrictive: it may prune valid matches.
Therefore, we need a more sophisticated approach: we can refine colors in the pattern graph based on the entire pattern structure, and refine colors in the target based on the entire target structure, but then use a compatibility relation that considers not equality of multisets but embedability. That is, for a pattern vertex ( v_P ) to map to target vertex ( v_T ), the multiset of neighbor colors of ( v_P ) (in the pattern) must be a subset of the multiset of neighbor colors of ( v_T ) (in the target), because the pattern only has those neighbors. This is a key insight.
Formally, after color refinement on both graphs (independently), let ( c_P(v) ) and ( c_T(u) ) be colors. We can then define a condition: ( c_P(v) \preceq c_T(u) ) if there exists an injective mapping from the multiset of neighbor colors of ( v ) (in ( P )) to the multiset of neighbor colors of ( u ) (in ( T )) that respects color equality. This is similar to checking that the pattern’s “color tree” is a subtree of the target’s “color tree”. This can be done via bipartite matching or a greedy algorithm if colors are hashed.
6.4 Full Walkthrough
Let’s do a concrete example. Pattern ( P ) = path of length 2: vertices A–B–C (edges AB and BC). Target ( T ) = a triangle (vertices 1,2,3 all connected) plus an extra vertex 4 connected only to vertex 1.
Step 1: Run 1-WL on both graphs independently (using degree initialization, or better: initial colors all same? For unlabeled graphs, start with degree).
- Pattern: degrees: A=1, B=2, C=1. After 1 round of WL on pattern alone: neighbors’ colors: A sees neighbor B color 2 → multiset {2}; B sees neighbors A and C both color 1 → multiset {1,1}; C sees B color 2 → multiset {2}. Compress: new colors: A:1, B:2, C:1 (since A and C same). Stable.
- Target: degrees: 1:3 (connected to 2,3,4), 2:2, 3:2, 4:1. 1-WL: per vertex multiset of neighbor degrees: 1 sees {2,2,1} (degrees of 2,3,4); 2 sees {3,2}; 3 sees {3,2}; 4 sees {3}. After hashing: stable colors: vertex1: colorX, vertices2,3: colorY, vertex4: colorZ.
Now we compute compatibility: pattern vertex A (color1) has neighbor multiset {2} in pattern. We look at target vertices with color such that the multiset of neighbor colors (in target) contains a superset of {2}. For target vertex 4: neighbor multiset {colorX} (since neighbor 1’s color is X). Does {colorX} contain color2? No. For target vertices 2 and 3: neighbor multiset {colorX, colorY}. Does that contain color2? color2 does not appear (since pattern’s B got color2 after refinement, but target’s colors are different numbers because hashing is independent). This is the issue: colors are not aligned across graphs. We need to run a joint refinement where we merge the color spaces.
Joint refinement approach: We can initialize both graphs with the same initial color (0) and then run rounds together, but when updating a pattern vertex, we only consider neighbors in the pattern; when updating a target vertex, we consider all neighbors in the target. At each round, we pool all colors from both graphs into a global dictionary. This aligns the color numbers.
Let’s simulate joint 1-WL for subgraph isomorphism. Initialize all vertices in both graphs with color 0. Then:
Round 1 (global):
- Pattern: A: neighbors B (color0) → multiset {0} → new color key (0, (0,))? In pattern, each vertex’s own color is 0. So A’s signature = (0, (0)). B’s signature = (0, (0,0)). C’s = (0, (0)).
- Target: 1: neighbors 2,3,4 all color0 → multiset {0,0,0} → signature (0, (0,0,0)). 2: neighbors 1 (0) and 3 (0) → (0, (0,0)). 3: same as 2. 4: neighbor 1 (0) → (0, (0)). Now compress all these signatures to new colors across both graphs. After compression, we get new colors: pattern vertices A and C get the same color (say 1) because they have same signature. Pattern B gets color 2. Target vertex 1 gets color 3 (since triple multiset). Target vertices 2 and 3 get color 2 (since same as pattern B? Wait pattern B’s signature is (0, (0,0)) and target 2’s signature is (0, (0,0)), they are identical. So they share color 2. Target vertex 4 gets color 1 (same as pattern A/C). So after round 1, we have global color classes: {A, C, 4} in color1; {B, 2, 3} in color2; {1} in color3.
Now we need that pattern vertices map to target vertices of the same color. Pattern A maps to color1 vertices: candidates are A? no, that’s pattern. Actually mapping pattern to target: pattern A must map to target vertex with same color. Color1 target vertex is 4. Pattern B maps to color2 (target 2 or 3). Pattern C maps to color1 (target 4). But pattern A and C cannot both map to the same target (4) because mapping must be injective. So at this point, the compatibility seems restrictive: A and C both need to map to 4, which is impossible. But wait, can pattern vertex A map to target vertex 4? Pattern A has degree 1, target 4 has degree 1, and pattern B (color2) must map to a neighbor of 4. The neighbor of 4 is target vertex 1 (color3). But pattern B must map to target vertex of color2, but the neighbor of 4 (vertex 1) has color3, not color2. So indeed, mapping A→4 would require pattern B’s image to be neighbor of 4, but pattern B is color2 and target neighbor 1 is color3; mismatch. Hence this mapping is impossible. What about mapping A→1? Color1≠color3, so not allowed. So we see that after round 1, we already deduce that no mapping exists! Is that correct? In the actual target, is there a path of length 2? Yes, vertices 1-2-3 is a path, but note pattern requires a middle vertex B connected to both A and C. In target, the triangle has path 2-1-3 (middle is vertex1). So pattern could map A→2, B→1, C→3. Let’s see colors: A (color1) needs to map to target of color1; but vertex2 has color2, not color1. So our joint refinement seems to have produced colors that are not preserved under the true subgraph embedding. Why? Because in pattern, B is connected to A and C; in target, the mapping B→1, A→2, C→3: vertex1 (target) has neighbors 2 and 3, both of which have color2 in the target after round 1. But pattern’s B had neighbors with colors (1,1) because A and C shared color1. However, in the target, vertex1’s neighbors (2 and 3) have color2, not color1. So the pattern’s requirement (neighbors of B have color1) is not satisfied by vertex1’s neighbors. But the pattern’s neighbors (A,C) have color1 in the pattern, but after mapping, the target vertices that are images of A and C would have colors from the target’s perspective. Since we are not yet assigning mapping, we cannot assume that the target’s vertices’ colors will become the pattern’s colors. The colors are fixed independent of mapping. The condition for compatibility should be: pattern vertex v can map to target vertex u only if the multiset of neighbor colors of v in the pattern can be embedded into the multiset of neighbor colors of u in the target after we consider that pattern’s neighbor vertices may also map to some vertices, and their colors will be the target colors of those vertices. This is circular. To resolve, we need to use a notion of simulation rather than equality. A better approach is to run a global refinement that treats the pattern as a subgraph query and uses a propagation similar to arc consistency in constraint satisfaction.
In practice, many solvers (like VF2) use a forward-checking rule that does not rely solely on global colors but checks during search. Color refinement is used as a pre-filter to prune the initial candidate list: a pattern vertex can only map to a target vertex if they have the same degree and the same neighbor-degree multiset after ignoring the extra neighbors? Actually, J. Larrosa and others proposed the neg approach. However, for the purpose of this blog, the key takeaway is that color refinement, even with simple adaptations, can significantly reduce the search branch.
6.5 Algorithm Sketch with Color Refinement as Filter
We can design a recursive backtracking search that uses color refinement as a constraint propagation tool:
Preprocess: Run ( k ) rounds of 1-WL on both ( P ) and ( T ) independently (or jointly with the embedability condition). Compute stable colors.
Compute candidate sets: For each pattern vertex ( v ), compute the set of target vertices ( u ) such that ( c_P(v) \preceq c_T(u) ) (embedability). Remove any pattern vertex with empty candidate set → no match.
Ordering: Choose a pattern vertex with the smallest candidate set to branch on.
Backtrack: For each candidate target vertex ( u ) in the set, assign ( v \rightarrow u ), then propagate constraints:
- Remove ( u ) from candidate sets of other pattern vertices.
- Possibly run a localized color refinement on the remaining subgraph (called “arc consistency”).
Recurse on remaining unassigned pattern vertices.
This is essentially the VF2 algorithm enhanced with color refinement. Many modern subgraph isomorphism solvers (e.g., GraphQL, RI) use similar ideas.
7. Complexity and Practical Algorithms
7.1 State of the Art for Graph Isomorphism
The best theoretical algorithm for graph isomorphism is Babai’s quasi-polynomial algorithm: ( \exp( (\log n)^{O(1)} ) ). This was a breakthrough in 2015 (corrected in 2017). It uses a combination of group theory, especially the classification of finite simple groups, and clever combinatorial arguments. However, it is not practical for large graphs due to large constants and heavy machinery.
Practical algorithms for GI include:
- nauty (McKay): Uses individualization-refinement with color refinement. Handles graphs up to millions of vertices.
- Traces (McKay and Piperno): Improved version that uses more advanced refinement (including 2-WL-like features) and better backtracking.
