Exact cover appears in DNA sequencing by hybridization: a set of probes (short DNA fragments) are hybridized to a target; we need to reconstruct the target sequence by selecting a set of probes that cover each position exactly once. This is an exact cover problem and can be solved with DLX.

5.5 Edge Matching Puzzles

Puzzles like “Eternity II” (edge matching) can be reduced to exact cover: each tile has four edges, and edges must match between adjacent tiles. Placements are rows; constraints are the pairs of matching edges.
